I've had a similar "stutter" problem with my 1996 savage. In low gears it stutters and surges a bit but when it gets to high gears no problems. The brilliant mechanic who looked at my bike said he thought it was likely the air filter. After I got it home it was obvious he didn't even look at the filter - it could not have been cleaner. I drained the fuel and refilled it but that didn't fix it. I will note that after I have run the bike for over 15 minutes the problem pretty much goes away - I chalk it up to that single cylinder taking a bit of time to get going. If it gets too annoying I'll check the fuel line but I'm hoping I don't have to clean up the carb...
